If your front- and backcovers are in different folders, you must un-check the "Synchronize folders" checkbox, located in the lower right corner of the window - near the print-button:

When having started the program, you'll see
drive- and folder lists in the left side of the window. Here you toggle to
select the folder where your covers are located.
